Understanding the edge effect in TASEP with mean-field theoretic approaches

چکیده
We study a totally asymmetric simple exclusion process (TASEP) with one defect site, hopping rate q < 1, near the system boundary. Regarding our system as a pair of uniform TASEP’s coupled through the defect, we study various methods to match a finite TASEP and an infinite one across a common boundary. Several approximation schemes are investigated. Utilizing the finite segment mean-field (FSMF) method, we set up a framework for computing the steady state current J as a function of the entry rate α and q. For the case where the defect is located at the entry site, we obtain an analytical expression for J (α, q) which is in good agreement with Monte Carlo simulation results. When the defect is located deeper in the bulk, we refined the scheme of MacDonald, et.al. [Biopolymers, 6, 1 (1968)] and find reasonably good fits to the density profiles before the defect site. We discuss the strengths and limitations of each method, as well as possible avenues for further studies.

Totally asymmetric simple exclusion process on networks.
We study the totally asymmetric simple exclusion process (TASEP) on complex networks, as a paradigmatic model for transport subject to excluded volume interactions. Building on TASEP phenomenology on a single segment and borrowing ideas from random networks we investigate the effect of connectivity on transport. In particular, we argue that the presence of disorder in the topology of vertices c...

An axisymmetric jet issued from a sharp edged circular convergent nozzle has been studied experimentally in the near field at Reynolds number 5.3x104 to search the saddle shape behavior of mean velocity and the role of mean static pressure in the jet flow. Due to the vena contracta effect the centerline mean velocity of the jet increases about 4.2% of its exit value and corresponding decrease ...

In the process of translation, ribosomes, a type of macromolecules, read the genetic code on a messenger RNA template (mRNA) and assemble amino acids into a polypeptide chain which folds into a functioning protein product. The ribosomes perform discrete directed motion that is well modeled by a totally asymmetric simple exclusion process (TASEP) with open boundaries. We incorporate the essentia...

We investigate simple one-dimensional driven diffusive systems with open boundaries. We are interested in the average on-site residence time defined as the time a particle spends on a given site before moving on to the next site. Using mean-field theory, we obtain an analytical expression for the on-site residence times. By comparing the analytic predictions with numerics, we demonstrate that t...

The steady-state currents and densities of a one-dimensional totally asymmetric exclusion process (TASEP) with particles that occlude an integer number (d ) of lattice sites are computed using various mean-field approximations and Monte Carlo simulations. TASEPs featuring particles of arbitrary size are relevant for modelling systems such as mRNA translation, vesicle locomotion along microtubul...
